Prison officials have a duty to obey directives from their department heads and the courts. But members of State Cabinets and others in the Executive Branch of government also swear an oath to the U.S. Constitution and are obligated to comply with the law of the land.
When directives conflict with a clear legal requirement, the obligation to follow directives is superseded by the obligation to comply with the law. Government officials do not get a free pass. They have a legal duty to refuse to obey manifestly unlawful directives, and those who follow unlawful directives can be prosecuted criminally.
"I was just following directives" is no defense when "the accused knew the directives to be unlawful or a person of ordinary sense and understanding would have known the directives to be unlawful.
